Duncan recently quit his post as youth boss at Cambridge, where he also had a spell as caretaker manager last season following Herve Renard's sacking.
The U's youngsters also won two Merit League titles during his stay there.
The Shrimpers have been looking for a new youth coach since Ross MacLaren left to join Notts County as assistant manager earlier in the summer.
