McGleish had been in talks with Southend after rejecting Colchester's offer of a one-year contract.
Southend manager Steve Tilson told BBC Essex: "We made Scott a good offer and to be honest, I thought he was going to sign for us.
"But he phoned back and said Northampton have made him a better offer, and I am disappointed."
