Danny Thomas' brace helped Boston end Bury's eight-game unbeaten run.
New signing Dene Cropper gave the visitors an early lead before Danny Swailes levelled for Bury from the penalty spot.
Boston regained the lead in cruel fashion when Thomas fired in a shot that deflected off Tom Kennedy and floated into the top left-hand corner.
Thomas then made sure of the points for Boston with a clinical finish in the closing stages.
